Nice bike bro, unfortunately it is the dreaded second gear shudder. Fix now before the gear selector fails and causes a lot more damage.
We checked the clutch, and it seems that everything is fine, so 99.9% looks like it is transmission.

Could somebody of you guys provide the part numbers of parts which must be replaced for fixing 2nd gear issue ?

You guys are scaring the c*** out of me.. I have loved the M109R since the day it came out I'm getting ready to buy a 2011 with 10000 miles on it but it seems these bikes are plagued with the 2nd gear issue and it's not cheap fix either.
Do you guys happen to have a checklist of things I need to look out for when I'm buying a used M109R?

Welcome to the forum. I wouldn't say the bike is plagued with the 2nd gear problem, there's tons of them out there with no problems at all. I've had mine 16 years and it's been great. Like most things, people post when they have a problem but don't say anything when it all works fine. So it seems like more of a problem than it is. If you look at one take it for a ride and see how it shifts. They are like most large cruisers and the shifting is kind of clunky. Put it in 2nd and hammer it, and if it stays in gear it's probably fine. Also hit the throttle on and off in 2nd. Other than that, just look for oil leaks or anything you would look for on any other used bike.
