Mounted on the stock rim, YES you are correct, the Dunnie E3 250 is wider than the 260. The 260 mounts taller and a tad skinnier.
In SOME CASES it's due to overfill but NOT ALWAYS. Some bikes puke and some don't. Very well documented here.

Did the sealing surface change (get chromed)? Surface finish is a huge thing when it comes to seals, too rough is bad (wears the seal) but too smooth can also be an issue!
Have you checked connections to the Power Commander? Are you using quick connects or did you solder? If quick connects, get them out and solder them. Hopefully that'll do it! Good luck!
